thrift只是PHP和JAVA之间的通信层封装，跟你问题中的WEB项目放在什么服务器软件下好象没有什么联系。
如果你的问题是用PHP做CGI要选用哪个web server? 那么nginx或者apache都是不错的选择。
thrift做了分离后，用php和用java做的模块已经分开，部署在不同的容器或是机器上都是可以的，只要能找到对方的进程所在就行
